perhaps if it is used well, most of the c++ i see seems significantly more organized than the java

If one would organise the Java well, see e.g. Jikes RVM, then it's really easy to read and such.
Perhaps, because Java has a lower threshold, less experience people tend to use it and do not code as nicely as they should, and not as nicely as the more experienced C++ programmer does.
